There could be many reasons for this: primarilly 
1. You didn't do a 
 $make bzimage 
 $make install
2. You didn't edit the Makefile of the Xen domain 0 kernel source
tree.I think since the kernel version in the source tree is not
mentioned and thats why it is overwriting the original vmlinuz* and
system.map
Just take the timestamps of the files to be sure.
