I think the "Cannot find source file" line is just a warning, and not necessarily a problem.  Check if xencat.native is there, and if not, it may be that the configure did not take effect.

Try "oasis setup-clean" ("opam install oasis" if it's missing) and "make clean", then "./configure --xenctrl=true", "make", and hopefully "ls xencat*".
