Lowering the MTU introduces the problem at a lower packetsize as expected, so I'd suspect the problem is fragmentation. I did a test running tcpdumps in both domains, and when I do a ping from domU to dom0, I see the correct packets on domU, but dom0 only gets the first fragment then nothing.
