What distro is that on?  

I suspect that all that's happened is that a symlink has been replaced
by a directory, so all you need to do to get the original contents back
is to delete the directory containing xend and xendomains and then
recreate the symlink to /etc/rc.d/init.d

The instalation script is supposed to be well behaved with regard to
this. It's possible someone has broken it...
