Ok, going through dmesg I can se that the usb stuff is loading before xen-pciback. This I would suspect to be the issue.

could I change this sequence in initramfs?

Not with xen-pciback built as a module, I don't think, since the
important thing would be the sequencing of the module load order, which

That would be my guess. I know that initramfs tools handles usb drivers specially under some circumstances (for usb root, I suppose), which perhaps breaks blacklisting somehow. Ian.
